Make sure you have correct settings in your Matrox PowerDesk-SE utility.

Mach1.9pants had exactly the same problem - it's on page 3 of this very thread!

To quote myself:
"w00t sorted! It was the fact I have the matrox desktop management to have programs open in the centre screen- THEREFORE Doom3 opens offset to the right, none of the others seem to. Sorted the MOHA error as well...
