If all are the same specs would it be ok to run this way for flight simulator? I was thinking about using the lower portion of the center larger monitor for instruments, the sides would be OK as is. Side windows in aircraft are generally smaller anyway, or at the very least obstructed with structure.

I dont think that will work too well. It's not really possible to use different size monitors to show additional space the way you are thinking. triple screen tends to treat all the monitors as the same size so your center screen would simply show a bigger image than the smaller ones and the scale would be wrong between them.

It's not impossible to do, just very messy and you need additional third party software to do so. Using 3 monitors the same size, resolution and sync polarity makes things much simpler and tends to lead to much less problems.
