I know that MSFS does but I don't know of any others.

OK I have done some more research, It looks like Live For Speed may support it. And games running off the quake III engine may also support it through CFG edits or mods. Jedi night II supported it natively, looking for the download to it now.

[EDIT] Here is a list of game I have found. Not all of them are multi windowed but they may support multiple monitors without SoftTH or a Matrox GXM.
