Back on topic, I too have a 360 pad, and yet my menus are cut-off.

Weird!

Anyone has found a fix for the issue, that mouse is shrunk and cannot be used on menus or in minigame?

They have released a patch for the game, v1.1. I wonder if it helps with Surround issues...

"Patch" is here: http://help.sega.com/index.php?_m=downloads&_a=viewdownload&downloaditemid=262&nav=0,1
Move the new APGame.exe to Program FilesSEGAAlpha ProtocolBinaries (and backup the old one)
This patch sure changes everything, my game now refuses to run :|

Did anyone work this out? I am itching to play this game multi-screen.
I'm running an nVidia set-up, at 6080x1080, and am getting the same problems as everyone else: menus are all stretched and crop is dreadful.
:(

Knowing SEGA, this game is dead. Minimum patch that it has already gotten is all we will probably get. :(

I seem to have found a way to change the FOV. I wrote it up on the Alpha Protocol wiki here:

Does this fix the squished mouse cursor issue? Looking at your changes I don't imagine it would.
